Whitelock is one of four changes to the side which will also be without first five-eighths Dan Carter who is on paternity leave pending the birth of his first child.
His place will be taken by Tyler Bleyendaal.
Israel Dagg returns at fullback with Tom Marshall returning to the wing with Zac Guildford dropping to the bench.
The leadership of the side will be in flanker George Whitelock's hand.
A milestone will be recorded in the game with second five-eighths Ryan Crotty playing his 50th Super Rugby game for the side.
Coach Todd Blackadder acknowledged his side faced a formidable battle against a physical side and while the win margin of 72 percent favours the Crusaders in games between the sides he was expecting a tough match.
The Stormers will continue to be without the services of flanker and captain Schalk Burger. Burger hasn't played since the start of the 2012 season when he tore knjee ligaments and a return for him is still uncertain.
